Taking runs off the board?

I had a runner on third with 2 outs----catcher dropped strike 3--batter hesitated started to head for first. runner from 3rd scored---rest of defensive team left the field. runner stopped but was never tagged-umpire cleared field. I counted run-umpire said no, but I said runner never tagged--he said score the run and went ot other coach to clarify.. he did not dispute and play continued and other coach has not challenged. now commissioner is saying the run must come off the score because runner never touched first. game was suspended for light. evrything checked with other coach before leaving field including score at that point and everything was perfect. what happens to run ?
I say it stays becuase it had to be challenged before game continued. please advise

It would be extremely helpful if you would write coherently. What do you mean the "umpire cleared field"? One second you're saying the umpire told you not to count the run ("I counted run-umpire said no...") The next second, it sounds as though the umpire did tell you to count the run ("... I said runner never tagged-he said score the run...")

What does "runner never tagged" mean?

That aside, if the batter-runner fails to reach first base safely and he is the third out, no runs can score on the play. Because the batter-runner was out, the run could not score.
